I'd go with "Why" because it can be very versatile depending on your tone and won't get you into as much trouble as...say...."yes" or "no", see example below:

Q: Have you had dinner yet?
A: Why?

Q: Are you going to pay for my meal?
A: Why?

Q: Shut Up
A: Why?

Q: Gimme your wallet!
A: Why!

I would want to be able to say why because then I could get answers without doing anything too complicated. I don't really use words much anyways, so it's no big deal.

I would choose "What?" because:
1. I can nod for yes and shake my head for no.
2. I can gesture at things and use facial expressions to say many things.
3. I don't care why. I want to figure things out myself.
4. Pointing at something and saying "What?" is my best chance of these to get information.
5. I'd ask someone "What?" and gesture to a piece of paper and maybe they'll read it.

this is a difficult question!!

i chose "why"

...because you can smile to say "hi," and you can respond to things with facial expressions. you can even formulate an "i don't understand" with a perplexed expression, or a "what?" with raised eyebrows. but "why" is the question my mind is perpetually asking, about everything...
