I don't believe Steins;Gate has been mentioned yet. Kurisu Makise(main heroine) is without a doubt an INTJ. I recommend everyone watch that show actually, it's about time-travel and the butterfly effect. Of course, there is a bit of a love plot tossed in there as well.

On the note of love though, if I found a real world version of Kurisu I would give anything I had to make her mine. And I'm not one to get attracted to characters.

But yeah. The main character considers himself a mad scientist. Which in a sense is true, but he isn't the INTJ mad scientist type. Watch it, you'll not regret it.

Ai Haibara from Detective Conan, she appears from episode 129 onward. The anime is a little cheesy, but entertaining, consists of rather separate detective cases. The main protagonist was a high-school detective, but was shrunk into a little kid by being forced to take a drug by a secret organization, now lives with his beloved girl´s family and solves cases incognito. Haibara is the scientist who developed the drug and was also shrunk.
 
Kurotsuchi is definitely INTJ too. Urahara Kisuke seems like it as well...on the surface he seems more INTP but he's shrewd and calculating to the point of seeming more INTJ-ish.

Just finished Death Note, sooo much darker, and I loved it! I had a hard time choosing between L and Light tho haha.
 
Finished Code Geass and the primary character is incredibly designed. I love characters that understand strategy and dismiss no strategy, no matter how horrible it is considered, or unethical, or immoral. I predicted the end a few episodes before but it was still a phenomenal series.
 
Johan Liebert from Monster is probably the most chilling portrayal of an INTJ psychopath I've seen in a while. His level of manipulation and scheming make even the most iconic INTJ villains pale in comparison. Another notable example is Kotomine Kirei from the Fate series, although I'm struggling to figure out whether he's an INTJ or ISTJ, since he uses a lot of dominant Si in Fate/Zero, but either way he's one of the most dynamic and well-developed characters from Fate/Zero and Fate/Stay Night the visual novel (don't watch the anime; it's shit)

I also think Aramaki from GITS: stand alone complex is an INTJ, as is Gouda (but he's a bit of a pretentious asshole). Legato Bluesummers from Trigun is another INTJ and is also similar to Johan as he is a completely nihilistic psychopath. As is Vicious from Cowboy Bebop. All these anime I've mentioned are very good, but not all of them feature an INTJ protagonist. I like both Death Note and Code Geass, but the middle of Code Geass' second season is an absolute train wreck, and as much as I like Lelouch as a character, his development during that period of the show was all over the place. If you liked Code Geass, then I strongly recommend Legend of Galactic Heroes, which is older, but more serious and better written and has the similar strategical element that Code Geass does.
 
The anime Hyouka is a good anime, probably because the main character gives me the impression of an INTJ.

HĹŤtarĹŤ Oreki is the main protagonist of the series. He is a student at Kamiyama High School in class 1-B, and a member of the mystery solving Classics Club. Despite being a passive character who prioritizes energy conservation above all else, HĹŤtarĹŤ possesses brilliant deduction skills and oftens finds himself aiding the ever curious Eru Chitanda.
 
Because Digimon Tamers is my favorite show, I'd like to recommend that. It's got an amazing plotline (ending with a totally unconventional villain): The three main characters meet their partners and set about stopping any digimon who materializes in the real world, until they get caught up in something much bigger.

It has great character development for all main characters and in particular I feel it portrays the INTJ personality really well. I once complained here that INTJs in mainstream media seem to be pretty nasty characters in real life- that they're either villains or anti-heroes, and MOST are male. And on top of that, they're hard to relate to for me. I'm not average by any metric, but in the end I'm still not any sort of superhuman (and neither are most other INTJs), and many INTJ characters are written like that.

The show has a great female INTJ character: Ruki Makino. She's intelligent (Grand Prix winner), fiercely individualistic and snarky. She faces a lot of issues that INTJ females confront- she doesn't conform to most of society's expectations of a female, and doesn't get along with most people in society. Her mother is a model and constantly tries to mold her daughter in her own image, which caused her to rebel, and in the anime mother and daughter initially seemed to be reluctant housemates. Her mother doesn't really know what to do with her, and she comes and goes as she pleases. Generally, she's just very independent.

Like I was at that age (she's preteen), she looks down on any form of sentimentality and was extremely cold in her dealings with her partner digimon. She was also cold to the other two characters and tried to destroy their Digimon because her belief is that digimon only exist to destroy each other or be destroyed. Needless to say during the show she develops her Fi and learns how to make friends. Before the end her relationship with her mother also improves dramatically, as both learn to understand and accept each other. I find her development to be very realistic as I can see many of the same changes in myself as I aged (except she does it in the space of a couple of months, while my development too YEARS)

Her PARTNER, Renamon, seems to be INTJ as well. These two are nearly telepathic with each other.

This is, in my mind, how more INTJ characters should be written: neither an antihero or a villain, and certainly not always a mastermind genius. But simply an individual with problems of her own, and a rare personality that not many people can understand.

I would go for the Japanese version with subtitles than the English version...
Tamers was my favorite digimon season as a child, and I always loved Ruki for being a female character I could strongly relate to. Yet somehow I'd never thought of her as an INTJ (granted, I don't normally type fictional characters). This explains a lot.

Hmmm... I believe Ciel Phantomhive from black butler is an INTJ, although i could be wrong.
Here's the summary- In Victorian-era London lives the young earl, Ciel Phantomhive. On the night of his tenth birthday, a fire engulfed his manor house, his parents were murdered, and he was captured by a mysterious organization. After a month of enduring excruciating and humiliating torture, Ciel returns to the Phantomhive household with an enigmatic black-clad butler, Sebastian Michaelis. Also quite a few characters from Attack On Titan are INTJ, petty good anime, sorry i couldn't really get a summary so you should check it here out.Attack on Titan - Wikipedia, the free encyclopedia

Also fullmetal alchemist brotherhood has quite a few INTJ's to i believe but i don't think the main character is.

Lastly, Daria is a good show, not an anime but kind off a cartoon style, its about a girl who i believe Is an INTJ, and it focuses on her life, her struggles and stuff, and she's pretty witty and smart, almost always able to use her mind to get out of trouble.

Oh, and Kaiki from the Monogatari series. He's a personal favorite.
 
What about Full Metal Panic? The main hero is an INTJ or is he a ISTJ? Military kid has to protect a seriously obnoxious girl with blue hair from everything and everyone, but has been raised as a soldier so he is completely innocent of social nuances. Humorous.

Also, I think the main heroine in Ouran High Host club is an INTJ. That's a reverse harem though. Poor Studious girl breaks a vase and has to work for a bunch of crazy rich guys as a pretend male host. Also one of the other characters is an INTJ as well.

But I'm not exactly sure.
